I don’t have the directory rootfs/eeprom/ on my Raspberry Pi 2.
Could somebody clarify how to create and use it?

Fixed. I should have build posix_sitl_default jmavsim target before launch px4. It produces needed directory structure in Firmware/build_posix_sitl_default/tmp dir.
