I want to plan my mission without Qground control i.e. manually sending co-ordinates via Rpi without Mission Planner.
Is it possible to do that?

Yes! Look at dronecode SDK and the wiki section on companion computer.

You will have quite a bit of reading to do unfortunately. I suggest reading the Dronecode SDK docs. Try to run the example in simulation.
