Could you explain which build folder is right to delete?
Do you know where to find this folder on Windows with recent versions of QGC?

Anyway, I solved my problem as @LorenzMeier said, by just uploading the custom .px4
firmware through QGC. Restarting QGC. Selecting the wanted airframe. Restarting the pixhawk.
